I'd start with the carbs, check jets, bowl, idle bleed screw, float height, diaphragm for rips, compliance fitting for cracks, I even had one of the diaphragm springs break in half. And clean the air filter.

It should run worse when warmed up and you pull the choke out, sounds like a clogged pilot jet. Easy to pull the bottom of the carbs off and unscrew the jets to check things out. Should help your cold running too.

I used a couple old 8' florescent tubes I got free free from work, got some extras because they break easy but worked pretty well.

It might be worth a look over on a BMW forum. Police versions of the R1100 or R1150 had fans to cool the cylinders, but they weren't deemed necessary for civilian bikes. Some owners wanted to add them, though.

I was going to suggest running on the centerstand also. You mentioned the tires needed more weight than usual to balance, that could be a sign of them being out of true radially.
