Make sure to re-torque the cylinder head bolts (do NOT loosen first) before adjusting the valves, and set the flywheel timing mark in the correct position as per manual. The .004 spec is correct, make sure that you did not accidentally tighten them when tightening the locknut.

I disagree about the brake flush. Brake fluid is hypergolic and absorbs water which 1) Reduces the boiling point and 2) Introduces rust into brake components. I do yearly brake flushes on my Concours 14 which has ABS and that is considered proper practice within the Concours community for preventing...

I have a 2019 and initially did the valve adjustment per book at 300 mi and then checked again at 600mi and found the right cylinder was at .005 inch rather than .004 so I tightened to spec. You say break in service was done 200 miles ago, right? At the break in service the valves would have been checked and adjusted, and as noted above valve lash will tighten on new bikes, so they were likely loosened to spec during the service hence the increased noise. You actually have a 2019 1/2 Gear Up. Some of the 2020 changes are on your bike such as the new front caliper bracket.

Check to make sure the wheels are not out-of-round. Also inspect carefully for any oil/fuel leaks.
